So I upgraded my home network to 1000Mbps all around, got an HDHR-prime and now I am up and running. I added the prime to my pre-existing antenna array with three tuners, so my question is regarding tuner merging...so can I "merge" my OTA and cable affiliates (so just one instance of them in my guide) and assign priority to what tuner to use first to record (ATSC vs CableCARD?)? Is this what "merging" accomplishes?

That's precisely what it does. I usually put ATSC then cablecard, then ATSC, etc, etc just in case of bad weather and no signal it will just record the cable version.
